redirect for version control bad for SEO?

My company website uses redirect for version control. Default page in the
root directory has nothing but script to go to the folder of the current
version. I think it was created this way for easy version control and we
can go back to the old version easily by redirect it back.

Search engine can still find the pages inside but our rank in a few
keywords is too low to find even in the first 10 pages. I wonder if
redirect is the one of the reasons that causes this low rank.

The site is www.acusis.com. The rediect page is

Google recommends a 301 in cases like this (new content replacing old),
so if you use a 301 you should be ok with Google as far as I know.

If you have control over the Apache (wild guess) httpd.conf you can move
stuff around more easily by changing the document root setting, and/or
using aliases.

e.g.

Alias /partofsite/ /location/on/filesystem

By changing the right part you can change what people see when they go
to

...../partofsite/
