What tools do you recommend to analyze sites for keywords (both in page
factors and inbound links) and keep a log? I'm doing this by hand and it's
a pain in the behind...

Check 'SEO Tools' topic from yesterday. Follow a link there and you will see
a table with comparison of SEO software.

From the comparison page you can subscribe for a free-trial of Link
Assistant.

Additionally, what I use and have bookmarked are:

selection of SEO tools for free, list of them on the left-hand side,

http://www.submitexpress.com/analyzer/ - meta tag analyzer analyze your
keywords in meta tags and their corelation to the content, other tools
available as well
