differences between www. and non www. site saturation results

I somewhat optimized a site using templates but in the process of rewriting
site using css. my question is when I run queries on site saturation using
the marketleap tool, I get dramatically different #s using www. vs non www.
All of my files and folders are in the /www/directory which runs counter to
the results. non www site saturation is 379. www site saturation is 146.

any help is appreciated.
