launching application from web page

This is regarding a small inhouse network where I have control over all
filepaths. Is there any way to set the executable file that launches an app
as the target of a link, and skip the pop up that asks if you want to
download or open? I would like to open by default.

What web server?
If IIS, I think you can do that by changing the "Execute Permissions" for
the virtual directory to "Scripts and Executables".
