convertion from root-relative to document-relative.... -

Newbe here. I have read many post regarding this matter, and I now
know my mistake in using root-relative links, but can I fix it?
I desire to have this section of my website be both its own domain,
and buried one directory deep in another domain. (in otherwords a
website, and a mirror within a folder in another website)
If I had built the site with document relative links I could upload
the site in any folder and it would work, correct?
Now, what do I do. It will take 6 hours to rebuild the site. It is
built with templates and library items, with lots of unique text links
within body copy. Plus some absolute links sprinkled everywhere.
